High-density oligonucleotide arrays

چکیده
We are attempting to produce high-density arrays of surface-bound oligonucleotides for hybridization experiments. Our approach is to mechanically miniamri~ conventional DNA synthesis chemistry. Ink-jet printer heads are used to deliver small drops of reagents to a chemically modified silicon dioxide surface, where they react to synthesize DNA. The drops are confined to small areas by a pattern of hydrophobic surface modifications, thus allowing the formation of high-density arrays without mixing between adjacent drops.

Light-directed synthesis of high-density oligonucleotide arrays using semiconductor photoresists.
High-density arrays of oligonucleotide probes are proving to be powerful new tools for large-scale DNA and RNA sequence analysis. A method for constructing these arrays, using light-directed DNA synthesis with photo-activatable monomers, can currently achieve densities on the order of 10(6) sequences/cm2. One of the challenges facing this technology is to further increase the volume, complexity...

A method for identifying and validating single nucleotide polymorphisms (SNPs) with high-density oligonucleotide arrays without the need for locus-specific polymerase chain reactions (PCR) is described in this report. Genomic DNAs were divided into subsets with complexity of ~10 Mb by restriction enzyme digestion and gel-based fragment size resolution, ligated to a common adaptor, and amplified...

Over the past two decades high-density DNA arrays have developed into a central technology for nucleic acid analyses. Important application areas include whole-genome gene expression studies, high throughput analyses of single nucleotide polymorphisms, and, most recently, the determination of binding site specificities for transcription factors and other critical elements involved in gene regul...

متن کاملDesign and Analysis of Comparative Microarray Experiments
This chapter discusses the design and analysis of relatively simple comparative experiments involving microarrays. Some of the discussion applies to all the most widely used kinds of microarrays, that is, radiolabelled cDNA arrays on nylon membranes, two-color, fluorescently labeled cDNA or long oligonucleotide arrays on glass slides, or single color, fluorescently labeled, high-density short o...
متن کاملIn situ oligonucleotide synthesis on carbon materials: stable substrates for microarray fabrication
Glass has become the standard substrate for the preparation of DNA arrays. Typically, glass is modified using silane chemistries to provide an appropriate functional group for nucleic acid synthesis or oligonucleotide immobilization. We have found substantial issues with the stability of these surfaces as manifested in the unwanted release of oligomers from the surface when incubated in aqueous...
